How can it be a prequel when literally one episode is literally a sequel of the pilot episode of TOS unless somehow people are having visions to the future.

Starfleet apparently forces everyone to silence, much like they did with Pike's planet back in TOS. So whilst it is incredibly awkward, it's still supposed to fit. And the ship's gone now.
