Daniel Dennett had a video about how cows have taken over the earth. It was kind of a joke about how evolution encouraged the cow to become domesticated because of all the myriad benefits to the cow. Obviously the individual chicken who gets killed at a year or two old didn't benefit from being domesticated, but the species as a whole certainly did. Domesticated animals which originally lived only in south america or asia have now colonized the entire world. Animals like cows, chickens, horses and llamas aren't going to go extinct until we do. To say nothing of dogs.

As for prey animals being afraid all the time, many people keep them as pets and they don't live in terror all the time. Being alert =/= being permatriggered with fright.
