They used armor and they had blocks of wood. Thing is, that didn't always work! There was one scene where Mifune stabs a drunk (drugged) guard in Throne of Blood. The guard had a block of wood under his armor. Well, Mifune was so strong and badass that he actually pierced through the armor AND the block of wood AND injured the actor.
This is a real thing that really happened during the filming of Throne of Blood.
So yes, Mifune did have armor and blocks of wood and he had professional archers shooting at him who were aiming to miss him or hit him in those blocks of wood. BUT!!! At any time, something could have gone wrong. He could have been seriously injured or killed. When speaking about this later, people asked Mifune how he was able to so effectively portray sheer terror. He told them he wasn't acting. He was genuinely terrified that he could die.
